The eye problem is also most likely bacterial. If you're still showing ammonia readings your tank is still cycling, so you have a couple of different problems. I believe I'd deal with the water quality issue first.
Check your pH -- both in the tank and from the faucet. If they're pretty near each other, immediately do a 50-60% water change. If they aren't so close, start with 25% changes till they become more similar. Try to keep the new water temp within a degree or two of what's in the tank. Treat for chlorine/chloramines. Repeat the water change every 2 or 3 days for about a week. Continue to monitor ammonia and nitrite levels religiously. Some of the water conditioners you might buy for the chlorine control also de-toxify ammonia, but will continue giving you positive ammonia readings. Conitinue the water change regimen until you're no longer getting ammonia or nitrite readings. The water changes will slow down the cycling process a bit, but with ill fish in the tank you need to be sure they're taken care of even if it does slow the cycling process a bit.
You can add some salt as well, but bear in mind that discus don't tolerate it well, so don't go above about 3 teaspoons per gallon.
Once the ammonia and nitrite readings have cleared, you can discontinue the salt. If your fish are still showing symptoms (fin rot, cloudy eye, etc) treat with a combination of Melafix and Pimafix. All this should clear it up.
What size tank are your fish in? What kind of filtration are you using?
